Bioinformatics Excercises - change of room for Biochemists

Since we Biological Chemists generally lack programing experience, the lecturers of the course decided, that the excercises will be split into 2 groups. One group of all the informatics and bioinformatics students and second group of us Biochemists.

Therefore there is one slight change for us - starting next week. The course Bioinformatics Excercise will be held on Wednesday, 10:15 in room T041.

Hi all,
as you might already know, there is an obligatory meeting for Laboratory in Organic Chemistry 1 (9:00, T419) on 2nd October. This meeting is obligatory for everyone without exception, since it can not be postponed!! (important stuff will be discussed such as exam dates, what to learn, safety and other stuff)

Regarding the accomodation for us on Raab Heim, we can check in anytime since 1st October, so there will be no problem with that.

Dear friends of mine,

Regarding exams from Biochemistry II you might know that next 2 terms will take place this coming Friday 19, 2009 at 9:00AM in B-1 lecture room, whereas the term in next week will happen on Wednesday June 24 at 9:00AM but in P-1 lecture room (next to the entrance hall). Right after I have distributed test with exam questions in respective lecture rooms I will have time to give oral exams to those of you having already passed written exam and being encouraged to improve your entire result.

Looking at my agenda and I could offer you another term which I could scheduled on Wednesday July 15 at 9:00, I do hope at B-1 room again. Afterwards I will attend a meeting in abroad being back on July 26, and then I do not know as I need to take a couple of weeks of vacation. Make sure I will stay in touch with you and make more options for exam even in August, however, right now, I can not take ultimate/obligatory decision.

Coming to talk to you a bit in the end of spring semester and sharing some news with you or anwering a few questions some of you answered me for lately.

(1) @ Biochemistry II exam: make sure everybody has known about so far scheduled terms of written exams:

Monday June 1 at 9:00AM in B-1 lecture room
Friday June 19 at 9:00AM in ???, I promise you to let you know!
Wednesday June 24 at9:00AM in ???, I promise you to let you know!
Please, make sure that Biochemistry topics that will be on the list of test queries span so called dynamic biochemistry from Membrane transports and signal tranduction over introductory parts of energy metabolism, glycolysis, pentose phosphate cycle; gluconeogenesis, glyoxylate cycle (plant metabolism) beta-oxidation of fatty acids (FA); FA synthesis, keto-compounds and their metabolism; respiratory chain, aerobic/mambrane phosphorylation; till photosynthesis/metabolism of autotrophic organisms: light and darc phases of photosynthesis (light- driven electron flow and CO2 fixation - photosynthetic carbon reductive cycle; C-3 and C-4 plants metabolism; photorespiration; regulatory tools/approaches in metabolic pathways. The last query I have ususally involved in the written test is a ´blind map´ of a metabolic/membrane transport pathway.

Regarding more/further examimination terms I will schedule them once I am back for Japan and also based on a couple of weeks of my vacation during summer which I have not yet scheduled. You might know that you will have available terms even during summer months (depends on 2-3 vacation weeks of mine).

(2) @ NMR lecture of Prof. N. Mueller on Monday June 1, at 11:00AM in B-1 (right after the 1st written exam from Biochemistry II; AM+PM); NMR lectures will continue on Tuesday 2/6 (B-2/AM; B-1/PM) and Wednesday 3/6 (B-4 AM+PM.

(3) @ Curriculum of the 3rd year of your sstudy program: some of you asked me lately for a structure of the last year of your bachalor studies. You might know that you will have very crowdy fall semester in Linz filled out with Physical Chemistry, Organic Chemistry practicals, Instrumental Analysis (?); Biophysics, Bioinformatics (orginally was planned within Budweis turn, lately it seems to like yo uwill take it in Linz - I am going to talk about that to Prof. N. Mueller). What is clear that the fall semester looks a lot more crowdy than the 6th one in Budweis. Here, only Biological chemistry semniar overleft that might be a sort of ´repretitorium´, also providing a discussion platform for your bachaler theses before you finish them. Besides this just elective subjects are on the list like Biopharmacy (this is going to be really nice subject I can recommend it you, do not think it will be a kind of pharmaceeutical chemistry of pplant/herb compounds with therapeutic effects, definitely not, it will be a modern topis more like biotechnology of proteins/gene expression products/recombinant proteins and their therapeutic use upon their humanization (immunomodulators - peptides/proteins affecting immune system functions). Originally offered subject Principles of anticancer and antiviral drug design I/II Iwe had to withdraw due to long lasting health problems of Prof. Holy (a friend/colleague of Prof. De Clercq who will be awardod honorray doctor next week). And actually I have considered Prof. de Clercq´ s lecture you passed in last fall semester here as a sort of replacement of it.

Well, it looks like you will have considerablly less crowdy/busy last semester of the bachelor program while you will be in Budweis next year unless we find something additinal or at least part of Bioinfromatics (that dealing really with biology stuff not only programming of IT tools)- as I have said above, I will negotiate it soon.

(4) @ Honorary Doctorate ceremony in Budweis Town Hall on Thuersday June 4 at 11:00AM: also some of you asked me how you might be dressed on this very special occassion. The problem is that there is just not enough chairs (baroque style of furniture in this ceremonila hall must be protected :-) ), and thus most of guests inclusing you (I am so sorry, but please try to survive it) mu be standing. Of course sitting people - all of VIPs guests will be dressed very formally, however you please join us just reasonably dressed having put on let´s say not jeans but also not like you would be attending a ball :-) . Just reasonably, please, and why not jeans is basically due to that I would like to invite you for refreshment at a raut table in a restaurant of the Hotel U Solne Brany (right next to Harley Davidson Club, on the side street/gasse to the City Hall.

Molecular Biology methods practicals

Dear participants of Mol Biol methods practicals,

We are getting close to our experiments. During these practicals we will try some Real time PCR measurements, immuno-histochemistry, and some simple DNA and protein experiments.

Since Real time PCR and immuno-histochemistry are methods that we have to perform at the Institute of Entomology (and our laboratories are rather small) we need to split all participants into 3 groups (each of 6 persons) for these first two experiments. These “in group” experiments will be performed during the next week (Tuesday May 12 – Friday May 15). The following week (May 18-May 21) we will spend all together at some faculty lab.

Below is a schedule for the next week, please let mi know which group you prefer, or, let me know if it does not fit at all with your exams, lectures etc.

Dear friends of mine,

Coming again after quite long time with a semester alert. First, I do believe you have scheduled all “zapocet” (nobody apparently knows how to translate a ´non-classified exam :-) ). Currently, I would like to inform you about a change with a written exam from Biochemistry I (originally, I expect to carry it out in the class room at the Institute of Parasitology) which will be held in the B-1 lecture room on Wednesday January 28, 2009 at 9:00AM.

Regarding exams from Biochemistry in Medicine (Prof. E. De Clercq) make sure that every single presentation including questions and a discussion takes almost half an hour, and thus it is going to be almost like a scientific conference which will last very likely from Tuesday February 10th at 9:00AM till Wednesday February 11th 11:30AM. And it will take place in the lecture room at the Institute of Plant Molecular Biology (UMBR). It depends on you but it would be useful very likely if you make an order of your presentations/exams throughtout both days.

Regarding exams from Clinical Biochemistry Dr. J. Slaninova (Prague) and I have made a deal that those of you that will need to take the written exam in some other time than on Friday January 30th 2009 ask me for some other term afterwards.

Also, you might know that I will be always around in next weeks, and whenever you need to know something, please, do not hesitate to approach me.

Fluorescent spectroscopy

Other elective subject (besides computional chemistry) availabe for you is called Fluorescent spectroscopy in biological and medicine research (original name = Fluorescenční spektroskopie v biologickém a lékařském výzkumu) by doc. Dr. Martin Hof.

The aim of the course is understanding of principles of fluorescence spectroscopy and microscopy and their applications in biology and medicine.

The topics for the lectures are:

Concerning a week practicals from Biochemistry that starts this coming Monday November 24 at 8:00 AM I would like to make sure that we will be expecting you in the teaching laboratory # 205 (on the 1st floor of the building A, that building where dean´s office as well as enrollment office is located). Therefore, a time table of regular courses will be affected, I have already negotiated some changes, for instance Dr. Tomas Dolezal has kindly postponed the lecture from Molecular Biology and Genetics (an alternative term will be discussed), Dr. Tomas Mrkvicka has apparently discussed a solution from his Biostatistics. And regarding Biochemistry I expect to make a deal with you during the first day of practicals on Monday.

I would like to inform you about the form, how the protocol of appliance for bachelor thesis should look like (zadavaci protokol).

There is only one important note. Katedra has to be ÚSTAV CHEMIE A BIOCHEMIE (department of chemistry and biochemistry), because we are part of this department. So please inform your supervisors about that. This is because of grants for the work.

Your supervisor should know how the protocol looks like but just for sure or for inspiration I send you a draft. (it is taken from my protocol)

De Clercq on Wednesday evening, and he is going to come next week and give the 2nd block of his lessons from ´Biochemistry in Medicine´ on Tuesday November 18 (since 9-11:30 AM and 13-15:30 PM) and onWednesday November 19 (9-11:30 AM) in the UMBR lecture room. Prof. De Clercq is looking forward very much to seeing you soon :-) . Therefore, no ´Biochemistry I´ will be held next week, and thus I will be looking forward to having you in biochemistry practicals (room #205 in the building A where enrollment office is too) a week after next week (since Mo 24/11/08). Regarding biochemistry practicals week I will talk to lectureres of courses like Molecular Biology and Genetics and some others to make an excuse for you. Let´s talk about that next week.

Computional chemistry course

This course should be a 2 week block, every day --> 10 lectures and 10 excercises. However professor Kabelac from the Institute of Organic Chemistry and Biochemistry of Czech Academy of Science would like to know which month would you prefer and sends you syllabus of the course.

April is the most preferable. February and March are not possible due to absence of prof Kabelac in the Republic.

There is also question how many of us would like to attend this course. This course is very interesting and worth of visiting because prof. Kabelac closely collaborates with prof. Hobza is one of world top and chemistry dynamics and theoretical/quantum chemist and some of those lectures should be held by him too. This course is recomended. So in any case I will make a list tomorow.

Profesor Kabelac is also looking forward to any suggestions or questions we might have.

Due to a pretty serious personal reason Prof. De Clercq can´t make his trip over to Budveis this coming Monday October 13, 2008 and give the first block of his lectures on Biochemistry in Medicine. However, he does make me sure that he will be able to be here and starting with his lectures instantly a week after that, and following his original time schedule. Dear friends of mine:

I am coming to show you up a preliminary verison of the lecture schedule as well as an information poster for the lecture "Biochemistry at the Service in Medcine" given by Professor Erik De Clercq, MD from Catholic University in Leuven, Belgiem (please look at how scheduled is the lecture, even it is in Czech, you might understand it). Actually, make sure the schedule of lectures during the winter semester 2008-2009 will become a lot more busy due to practical excercises to almost all lectures. Practicals will be scheduled once semester starts and you are here, they will be running either in blocks or every week for a couple of hrs. And also, I would like to let you enrol in Prof. De Clercq class of "Biochemistry at the Service in Medicine". Althouth Prof. De Clercq´s lecture seems to be more advanced class, I do believe you might enjoy it even at this ´freshman´ stage of your studies. And also, we might have a chance to work more with matter/topics of Prof. De Clercqs lecture in the introductory lecture of Biochemistry I or in a seminar system to this course. I will do my best to get your lecture schedule fitting well withthe lecture of Prof. Erik De Clercq. Definitely, we cannot miss such unique opportunity.

Please, make sure that the exam from Analytical Chemistry that some of you are suppossed to take on Monday September 29, 2008 does not mean any problem for your incription here in Ceske Budejovice. You can take both incription terms either on Monady September 29 or on Tuesday September 30. I expect, those of you taking exam with Prof. Buchbergere in Linz on Monday can move afterwards to Budweis and undertake inscription procedure next day on Tuesday September 30. In the same period of time (the end of September) atr least some of you will be checked in the dormitory on campus anyway. Definitely, take your time, focuse on faccomplishment of your study obligations in Linz, and do not be worry about an incription procedure here.

It has taken a long time since I spoke to you, actually at last with some of you I did a couple of months ago in June while I visited Linz. Despite the study obligations have been keeping you very busy even during summer months I do believe you have taken nice summer with some days of deserved rest. Enjoy every day even it seems to you really horrible with too much mathematics, organic or analytical chemistry :-) I/we am/are looking forward to having you here soon, and I do believe we might have managed most of organization stuff for Biological Chemistry program before you come. David has already informed you that it left us to sort some details of your semestr program/schedule out, and thus I decided to postpone the inscription procedure till beginning of the semester on Monday September 29, 2008. You have done your preinscription, but I expect some small changes in the winter semester schedule, for instance I am going to force you to inscribe a lecture by Prof. Erik De Clercq (Belgium) entitled ´Biochemistry at the Service in Medicine´, then I will very likely extend my Biochemistry I course (2 hr lecture weekly) in 2 more hrs of a seminar (dealing with calculations in biochemistry, principles of fundamental/basic techniques in analytical and prepratory biochemistry, tutorial, etc.), and last not least, in addition to so far announced content of your winter semester we would like to give you a week of fundamental (elementary) biochemistry practical excersise (maybe first week of December). Originaly, you were supposed to take it within the summer semester 2009, however you might be biochemists eventually, and thus I am pretty sure that you need another and more advanced practicals from biochemistry next spring anyway. Altogether taken, above suggested thoughts are the reason why I decied to postopone your inscription in Budweis. The other reason is in fact that some of you have still some more exams you need to take in Linz during September, and it woud be undesirable for you to make a trip to Budweis just fore inscription. Instead of this, please, take your time, I am always keeping my fingers crossed for you, and looking forward to having you here in Budweis soon. Make sure I am staying in touch, do not hesitate to ask me a question whenever you need to know or explain something to your further studies in Budweis.

Hi,

the preinscription is already done for us in an electronical form on STAG so there are no worries for us.

However those of you that want some optional subjects, I was told that there will be a special opportunity for us to do so. It will be beginning of october, when our semester starts. (something in a way like floating datatype in JAVA works :-P )

But if you choose some optional subject, be careful because of our future timetable ( for example the lectures of prof. LeClerq or practical laboratories and seminars that we will have).

Laboratory from Analytical Chemistry

The Laboratory in Analytical Chemistry will be run in two groups alternating by a schedule, which is given here. So each student will spend a maximum of 50% of the scheduled days in this lab. Each of these large groups will be divided into smaller subgroups. There will be English speaking sugroups within each of the larger groups.

We Are Again Better !!!

As you can see from the results from General and Inorganic Chemistry I Exam we are again BETTER than students of Technische Chemie. In average we have 56.2 points and only 2 n.p. from 16 students (12.5%), but students of Technische Chemie have average 55.4 points and 14 n.p. from 47 students (29.7%).

Also we had the average from Lab-guide-big-test higher. Just 0.1 points, but it also counts. :)
